If I spend 1 Lac Rs. on my Magnus Card and Make the Due Payment before the statement generation.

Will those transactions worth 1 lac will be counted for Milestone benefit or Regular Edge Rewards points?

Yes, it will be counted towards your Milestone benefits.

milestone are not based on final bill amount but total spend amount. You can pay anytime .. i prefer to part prepayment to keep total usage low.
