Most folks only visit the big cities anyways, i had no problem using my JCB rupay card in Kyoto, Osaka, Tokyo, Hakone or Fuji area. Plus Shinkansen ticket even you can buy using your credit card.

All Yes bank RuPay credit card are RuPay JCB variant. No need to ask customer care because they dnt know anything.

If they offer you Elite+ RuPay variant then go ahead. By the way i dnt know Elite+ available on RuPay or not but if available then 100% you will get RuPay JCB variant (dnt forget to share the card masked image if you get Elite+ RuPay CC).
