I have a HDFC Rupay card and there are no surcharge when I purchase fuel of any amount.

Here Federal Wave Rupay charged on upi ?Maybe that is the case, but for the last 10-12 months, I have been paying for petrol through UPI scans only from different pumps using these cards:
ICICI Coral Rupay
Federal Wave Rupay
Tata Neu Infinity Rupay
For all these 3 cards, it is exact 1000 I pay and 1000 in the statement. Not even 1 paisa less or more anywhere.
(Maybe I am lucky or like you told many pumps use some other MCC).
Earlier I had told for ICICI they charged surcharge + GST, but I checked older statements now, even for that, nothing was charged extra. It was exact 1000.
Only during physical card swipes, they charged surcharge + GST. On UPI scans, it is not there.

here keep in mind that Surcharge will reverse like 400 - 2000 Rs value varies bank to bank but GST will not reversed.

Makes sense.Maybe the difference is due to acquiring bank.
I had a similar but different experience- I had fuelled for ₹1000 using hdfc millennia CC from 2 different pumps. PumpA charged only surcharge and reversed it, pump B charged surcharge+gst and reversed the surcharge only.
I know it's not the same thing we are discussing. But just highlighting how these things can vary between pumps and maybe between POS machines in same pump
